I can think of a few things that could (relatively easily) be done to make this specific kind of attack not very worthwhile.
One idea: Make it so that when the engine is running, the car must be able to constantly communicate with the keyfob. If at some point, it can no longer communicate, have the car shut off power to the engine, lock all the doors, and call the po-po.
